well, if we just pay attention on the version of Linux's distribution , we can't tell, what is exactly the cause of the problem. You should look into the distribution, which kernel version do they use, what version of c/fortran compiler they use, etc. These are main factor which determine the perfomance of your apps.
You should aware that Linux isn't Windows. Linux distribution (redhat, suse, etc) are built upon several software that are packed together into a distribution

Yes, these are things worthy to watch for. Put it simple, EVERYTHING running on your system determine the overall perfomance of the system. For example, shutting down unnecessary down will speed up the system. although not so big
