The client and server machines are also IPv6 enabled as I am using Fedora linux Kernel
2.6.18.2. During upgrading the kernel version, I have enabled all IPv6 options in 'make xconfig' step
But the problem still exists.

Maybe because your ftp client or server isn't IPv6 enabled? Hint:
strace the client and/or server.
